Diversity in bacterial communities was investigated along a petroleum hydrocarbon content gradient(0-0.4043 g/g)in surface(5-10 cm)and subsurface(35-40 cm)petroleum-contaminated soil samples from the Dagang Oilfield,China.Using 16S rRNA Illumina high-throughput sequencing technology and several statistical methods,the bacterial diversity of the soil was studied.Subsequently,the environmental parameters were measured to analyze its relationship with the community variation.Nonmetric multidimensional scaling and analysis of similarities indicated a significant difference in the structure of the bacterial community between the nonpetroleum-contaminated surface and subsurface soils,but no differences were observed in different depths of petroleum-contaminated soil.Meanwhile,many significant correlations were obtained between diversity in soil bacterial community and physicochemical properties.Total petroleum hydrocarbon,total organic carbon,and total nitrogen were the three important factors that had the greatest impacts on the bacterial community distribution in the long-term petroleum-contaminated soils.Our research has provided references for the bacterial community distribution along a petroleum gradient in both surface and subsurface petroleum-contaminated soils of oilfield areas. 展开更多

This study investigated differences in the community structure and environmental responses of the bacterial community in sediments of the Bohai Sea.Illumina high-throughput sequencing technology and real-time PCR were used to assay the bacterial 16S rRNA genes in the surface sediments of 13 sampling stations in the Bohai Sea.The results showed that sediments at the majority of the 13 sampling stations were contaminated by heavy metal mercury.The main phyla of bacteria recorded included Proteobacteria(52.92%),Bacteroidetes(11.76%),Planctomycetes(7.39%),Acidobacteria(6.53%)and Chloroflexi(4.97%).The genus with the highest relative abundance was Desulfobulbus(4.99%),which was the dominant genus at most sampling stations,followed by Lutimonas and Halioglobus.The main factors influencing bacterial community structure were total organic carbon,followed by depth and total phosphorus.The content of lead,cadmium,chromium,copper and zinc had a consistent effect on community structure.Arsenic showed a negative correlation with bacterial community structure in most samples,while the impact of mercury on community structure was not significant.The bacterial community in sediment samples from the Bohai Sea was rich in diversity and displayed an increase in diversity from high to low latitudes.The data indicated that the Bohai Sea had abundant microbial resources and was rich in bacteria with the potential to metabolize many types of pollutants. 展开更多

The sediment samples were collected from Maluku Strait at a depth of 1250 m, which is influenced by Mindanao Current and Indonesian Throughflow. Based on 16S rRNA clone libraries, the community structure and vertical distribution of archaea and bacteria were studied in a columnar sediment of 2m in length. From the surface sediment, 16S sequences were derived from fourteen bacterial phyla (Gammaproteobacteria, Planctomycetes, Alphaproteobacteria, Deltproteobacteria were dominant), but were limited to two groups of archaea: Crenarchaeota (99%) and Euryarchaeota (1%). Besides, 90% of the archaea clones were ammonia oxidation-related which indicated that the ammonia-oxidizing archaea might make a significant contribution to the chemosynthesis in the surface sediment. Contrastively in the bottom sediment, six bacterial phylogenetic groups were obtained (Gammaproteobacteria and Firmicutes were absolutely dominant), however no archaea 16S rRNA was detected. The microbial diversity of surface sediment was much higher than the bottom and seven unique bacterial phyla were obtained from two sediment respectively. The geochemical elements analysis revealed that the content of C, TOC and S in the surface sediment was much higher than the bottom, but the content of P is contrary. The microbial communities might be in response to the geochemical substance transfer and deposit influenced by the ocean current and it deserves further study compared with the other sediment samples in this area. 展开更多

Jellyfish blooms have increased worldwide, and the outbreaks of jellyfish population not only affect the food web structures via voracious predation but also play an important role in the dynamics of nutrients and oxygen in planktonic food webs. However, it remains unclear whether specific carbon compounds released through jellyfish metabolic processes have the potential to shape bacterial community composition. Therefore, in this study, we aimed to investigate the compositional succession of the bacterioplankton community in response to the dissolved organic matter (DOM) released by the live Scyphomedusae Cyanea lamarckii and Chrysaora hysoscella collected from Helgoland Roads of the North Sea. The bacterial community was significantly stimulated by the DOM released form live jellyfish and different dominant phylotypes were observed for these two Scyphomedusae species. Furthermore, the bacterial community structures in the different DOM sources, jellyfish-incubated media, Kabeltonne seawater, and artificial seawater (DOM-free) were significantly different, as revealed by automated ribosomal intergenic spacer analysis fingerprints. Catalyzed reporter deposition fluorescence in situ hybridization (CARD-FISH) revealed a rapid species-specific shift in bacterial community composition. Gammaproteobacteria dominated the community instead of the Bacteroidetes community for C. lamarckii, whereas Gammaproteobacteria and Bacteroidetes dominated the community for C. hysoscella. The significant differences in the bacterial community composition and succession indicate that the components of the DOM released by jellyfish might differ with jellyfish species. 展开更多

Anaerobic, aerobic, and facultative bacteria are all present in corrosive environments. However, as previous studies to address corrosion in the marine environment have largely focused on anaerobic bacteria, limited attention has been paid to the composition and function of aerobic and facultative bacteria in this process. For analysis in this study, ten samples were collected from rust layers on steel plates that had been immersed in seawater for diff erent periods (i.e., six months and eight years) at Sanya and Xiamen, China. The cultivable aerobic bacterial community structure as well as the number of sulfate-reducing bacteria (SRB) were analyzed in both cases, while the proportion of facultative SRB among the isolated aerobic bacteria in each sample was also evaluated using a novel approach. Bacterial abundance results show that the proportions are related to sea location and immersion time;abundances of culturable aerobic bacteria (CAB) and SRB from Sanya were greater in most corrosion samples than those from Xiamen, and abundances of both bacterial groups were greater in samples immersed for six months than for eight years. A total of 213 isolates were obtained from all samples in terms of CAB community composition, and a phylogenetic analysis revealed that the taxa comprised four phyla and 31 genera. Bacterial species composition is related to marine location;the results show that Firmicutes and Proteobacteria were the dominant phyla, accounting for 98.13% of the total, while Bacillus and Vibrio were the dominant genera, accounting for 53.06% of the total. An additional sixfacultative SRB strains were also screened from the isolates obtained and were found to encompass the genus Vibrio (four strains), Staphylococcus (one strain), and Photobacterium (one strain). It is noteworthy that mentions of Photobacterium species have so far been absent from the literature, both in terms of its membership of the SRB group and its relationship to corrosion. 展开更多

BACKGROUND The dysbiosis of the gut microbiome is evident in Crohn’s disease (CD) compared with healthy controls (HC), although the alterations from active CD to remission after treatment are unclear. AIM To characterize the mucosa-associated gut microbiota in patients with CD before and after the induction therapy. METHODS The basic information was collected from the subjects and the CD activity index (CDAI) was calculated in patients. A 16S rRNA sequencing approach was applied to determine the structures of microbial communities in mucosal samples including the terminal ileal, ascending colon, descending colon and rectum. The composition and function of mucosa-associated gut microbiota were compared between samples from the same cohort of patients before and after treatment. Differential taxa were identified to calculate the microbial dysbiosis index (MDI) and the correlation between MDI and CDAI was analyzed using Pearson correlation test. Predictive functional profiling of microbial communities was obtained with PICRUSt.RESULTS There were no significant differences in microbial richness among the four anatomical sites in individuals. Compared to active disease, the alpha diversity of CD in remission was increased towards the level of HC compared to the active stage. The principal coordinate analysis revealed that samples of active CD were clearly separated from those in remission, which clustered close to HC. Sixty-five genera were identified as differentially abundant between active and quiescent CD, with a loss of Fusobacterium and a gain of potential beneficial bacteria including Lactobacillus, Akkermansia, Roseburia, Ruminococcus and Lachnospira after the induction of remission. The combination of these taxa into a MDI showed a positive correlation with clinical disease severity and a negative correlation with species richness. 为了分离鉴定引起吉林省某规模化梅花鹿养殖场仔鹿腹泻而死亡的病原体,试验采用病理剖检、RT-PCR检测、基因序列分析、细菌分离培养、16S rRNA测序和药敏试验等方法对引起仔鹿腹泻的病毒和细菌进行了研究。结果表明:仔鹿肺脏气肿出血,... 为了分离鉴定引起吉林省某规模化梅花鹿养殖场仔鹿腹泻而死亡的病原体,试验采用病理剖检、RT-PCR检测、基因序列分析、细菌分离培养、16S rRNA测序和药敏试验等方法对引起仔鹿腹泻的病毒和细菌进行了研究。结果表明:仔鹿肺脏气肿出血,肠胀气溃疡,肾脏皱缩,脾脏和肝脏出血。经RT-PCR扩增,在7份样品中均检出牛病毒性腹泻病毒(Bovine viral diarrhea virus,BVDV)Ⅰ型和Ⅱ型。7份样品中检测得到的BVDVⅠ型毒株之间和Ⅱ型毒株之间的同源性均达到100%;BVDVⅠ型与标准毒株1-CP7的同源性最高,为96.9%,与其他BVDVⅠ型标准毒株的同源性在84.3%~95.3%之间;BVDVⅡ型与标准毒株125c的同源性达到100%,与其他BVDVⅡ型标准毒株的同源性在80.7%~93.9%之间。分离菌的形态学特征及16S rRNA测序显示与宋内氏痢疾杆菌一致。分离菌高度耐药,对多种抗生素均不敏感,仅对新霉素、多黏菌素B和呋喃唑酮敏感。说明引起该鹿场仔鹿严重腹泻并导致仔鹿死亡的主要原因是BVDV和宋内氏痢疾杆菌混合感染,并且两种病原体混合感染给仔鹿腹泻的防控增加了难度,造成了严重的经济损失。 展开更多

Effects of imazethapyr spraying on plant growth and leaf surface microbial communities in Arabidopsis thaliana

Imazethapyr (IM) is an acetolactate synthase (ALS)-inhibiting herbicide that has been widely used in recent years.However,IM spraying can lead to the accumulation of herbicide residues in leaves.Here,we determined the effects of IM spraying on the plant growth and leaf surface microbial communities of Arabidopsis thaliana after 7 and 14 days of exposure.The results suggested that IM spraying inhibited plant growth.Fresh weight decreased to 48% and 26% of the control value after 7 and 14 days,respectively,of 0.035 kg/ha IM exposure.In addition,anthocyanin content increased 9.2-fold and 37.2-fold relative to the control content after 7 and 14 days of treatment,respectively.Furthermore,IM spraying destroyed the cell structures of the leaves,as evidenced by increases in the number of starch granules and the stomatal closure rate.Reductions in photosynthetic efficiency and antioxidant enzyme activity were observed after IM spraying,especially after 14 days of exposure.The diversity and evenness of the leaf microbiota were not affected by IM treatment,but the composition of community structure at the genus level was altered by IM spraying.Imazethapyr application increased the abundance of Pseudomonas,a genus that includes species pathogenic to plants and humans,indicating that IM potentially increased the abundance of pathogenic bacteria on leaves.Our findings increase our understanding of the relationships between herbicide application and the microbial community structures on plant leaves,and they provide a new perspective for studying the ecological safety of herbicide usage. 展开更多

Biological nitrogen (N) fixation (BNF) plays a significant role in maintaining soil fertility in paddy field ecosystems. Rice variety influences BNF, but how different rice varieties regulate BNF and associated diazotroph communities has not been quantified. Airtight, field-based 15N2-labelling grow th chamber experiments were used to assess the BNF capac 辻 y of different rice varie ties. In addition, both the 16S rRNA and nifH genes were sequenced to assess the influence of different rice varieties on bacterial and diazotrophic communities in paddy soils. After subjecting a rice-soil system to 74 d of continuous airtight, field-based 15N2 labelling in pots in a growth chamber, the amounts of fixed N were 22.3 and 38.9 kg ha^-1 in inbred japonica (W23) and hybrid indica (IIY) rice cultivars plan ted in the rice-soil systems, respectively, and only 1%—2.5% of the fixed N was allocated to the rice plants and weeds. A greater abundance of diazotrophs was found in the surface soil (0-1 cm) under IIY than under W23. Sequencing of the 16S rRNA gene showed significantly greater abundances of the cyanobacterial genera Nostoc, Anabaena, and Cylindrospermum under IIY than under W23. Sequencing of the nifH gene also showed a significantly greater abundance of Nostoc under IIY than under W23. These results indicate that the hybrid rice cultivar (IIY) promoted BNF to a greater extent than the inbred rice cultivar (W23) and that the increase in BNF might have been due to the enhanced heterocystous cyanobacteria Nostoc. 展开更多

Sea cucumber Apostichopus japonicus is an important marine economic species in Asian countries due to its profound nutritional and medicinal value. So far, with the rapid development of intensifi ed artifi cial aquaculture of sea cucumbers, the use of antibiotics is still an inexpensive and dispensable way to treat pathogenic infections, especially during the nursery phase. However, there is little information on the eff ects of antibiotics on the intestinal microbiota of sea cucumber. Therefore an Illumina based sequencing method was used to examine the intestinal bacterial composition of juvenile A . japonicas following diets with three typical antibiotics (tetracycline, erythromycin, and norfl oxacin) under 15, 30, and 45 d. The fi ndings reveal that diff erent antibiotics have distinct eff ects on the growth performance of juvenile sea cucumbers. However, the richness and diversity of microbiota were barely aff ected by antibiotics but the community composition alterations indicated that the three antibiotics exhibited their respective patterns of reshaping the intestinal bacteria of juvenile sea cucumbers. In common, the abundance of some sensitive genera with helpful functions, such as Thalassotalea , Shewanella , Sulfi tobacter , and Halomonas decreased signifi cantly with exposure to antibiotics and the abundance of multiple potential pathogenic- and suspected antibiotic-resistant microorganisms like Arcobacter , Leucothrix , and Clostridium_sensu_stricto_1 was found increased signifi cantly in the antibiotic groups. These results suggest that low doses of antibiotics could aff ect the composition of the intestinal microbiota of sea cucumbers and might increase the risk of infection of the hosts. This study could help us to explore how antibacterial compounds modify the gut microbiota of sea cucumbers and provide theoretical guidance in hatchery management by scientifi c antibiotic use in sea cucumber mariculture. 展开更多
